GSEA of KEGG Pathways modulated by FMD (N=13).
GSEA Enrichment plots of differentially expressed genes in Post-FMD vs Pre-FMD using selected immunological KEGG gene sets from the GSEA Molecular Signatures Database that resulted modulated by FMD. The green curve corresponds to the ES (enrichment score), which is the running sum of the weighted enrichment score obtained from GSEA software.
Preranked gene set enrichment analysis (GSEA) for evaluating pathway enrichment in Post-FMD vs Pre-FMD transcriptional data was carried out using the Bioconductor package fgsea (doi: 10.1101/060012), taking advantage of the KEGG gene sets available from the GSEA Molecular Signatures Database (http://www.gsea-msigdb.org/gsea/msigdb/collections.jsp). (R version 4.0.3; fgsea version 1.16.0)
Summary plot:
Gene set enrichment analysis (GSEA) of differentially expressed genes in Post-FMD vs Pre-FMD. GSEA was performed using the immunological KEGG gene sets from the GSEA Molecular Signatures Database that resulted modulated by FMD. Moderated t-statistic was used to rank the genes. Reported are significantly modulated pathways (P-value < 0.05) with red color of the bar corresponding to positive NES and blue corresponding to negative NES. P-value was calculated as the number of random genes with the same or more extreme ES value divided by the total number of generated gene sets. (R version 4.0.3; fgsea version 1.16.0)
