This data repository contains 5 folders in zip format. Please download each zip file and extract information from each folder. The following table gives details on the number of islands in each folder:
Folder name, Number of islands
low_density_islands, 4
high_density_islands, 4
cytoD_islands, 6
cn03_islands_1-4, 4
cn03_islands_5-8, 4
Every folder contains subfolders corresponding to each cell island.
Each subfolder has time-lapse images of fluorescent particles (c1_island#.tif) and cells (c2_island#.tif), along with the stress-free reference image of the fluorescent particles (c1_tryp_island#.tif). Each subfolder also contains domain.tif, which is an 8-bit image of the boundary of each island.
The subfolders also have data files in Matlab format for cell displacements (cell_displacements.mat), substrate deformations (fidic_results.mat), tractions (tract_results.mat), and stresses (stress_results.mat).
In the folder cytoD_islands, islands #1-3 are vehicle control, and islands #4-6 are treated with cytochalasin D.
In the folder cn03_islands_1-4, islands #1-4 are vehicle control, and in the folder cn03_islands_5-8, islands #5-8 are treated with CN03.
For data in the folders labeled cytoD_islands and cn03_islands:
- in tract_results.mat and stress_results.mat, the first 6 time points were before the treatments and the remaining time points were after the treatments;
- in cell_displacements.mat, all time points were after the treatments.
In the data repository, ExperimentalSettings.txt contains the following information that is common among all experiments:
0.66e-6 --- pixel size (m)
6e3 --- substrate Young's modulus (Pa)
0.48 --- substrate Poisson's ratio (-)
100 --- substrate thickness (um)
0.3 --- monolayer Poisson's ratio (matters only slightly; Young's modulus is irrelevant)
5e-6 --- monolayer thickness (m)
2 --- 1-strip; 2-hole/island
The ExperimentalSettings.txt file is
used in our code to compute cell tractions and stresses. More information is
available in the software repository: https://github.com/jknotbohm/Cell-Traction-Stress.
