The file '1_CDS_PEP.tar.gz' includes CDS and PEP for all the 131 samples used for phylogenetic analyses of Liliales. The full species names for each species was listed in the Supplementary Table S1.


'2_131samples_1063orthologsgene.zip' includes sequences for the 1063 orthologs obtained using DISCO, the RAxML tree for each ortholog, and the ASTRAL tree inferred from the 1063 ortholog trees.


'3_131taxa_1063concatenatedgenes.zip' includes the RAxML tree inferred from the 1063 concatenated orthologs.


'4_Colchicaceae_biogeography.tre' and '4_Colchicaceae_distribution.csv' are files used for biogeographic analyses of Colchicaceae.


'5_Liliales_TreePl_config_template.txt' and '5_Colchicaceae_TreePl_config_template.txt', the data matrix used for divergence time estimation of Liliales and Colchicaceae separately.

‘6_Supplementary_figures_22_40.pdf’. This pdf includes the phylogenetic trees for the genes involved in the colchicine biosynthesis pathway.
