MATLAB (2015b) scripts for extracting SST diameter and length measurements from 3D image stacks taken with a selective plane illumination microscope (SPIM). Please refer to the Methods section of "Sperm Gatekeeping: 3D imaging reveals a constricted entrance to zebra finch sperm storage tubules" for a description of the analysis pipeline.
Input (for each SST): 1 Image ‘.tif’ file, 1 dilated version of image ‘.tif’ files and 2 trace ‘.swc’ files
