We show that patterns of divergence near and far from genes on the X and autosomes are consistent with natural selection reducing inter-species genetic divergence in neutral regions near genes. Furthermore, the effect of natural selection on linked neutral sites appears to be stronger on the X chromosome, potentially confounding assessments that compare neutral divergence rates between the X and autosomes.</p> <p> </p> <p> </p>
